Bend your knees as far as you need to, to absorb the impact of the jump. If this means going past 90 degrees then thats fine, do try and stop your knees going past your toe line if possible. Ideally, you'd try not to round your lower back when landing, but most traceurs do. As ultima said, land on the balls of your feet and really try to absorb the impact of the jump through the ankle and knee musculature.
EDIT: In the previous thread on silent movements it was suggested to keep your core and glutes (ass) tense to help with being silent, basically the law of irradiation idea.
